It will examine mod filenames and look for them in the game's PAK files (it searches for them the same way the game does, by calculating a hash based on the file path).
The game will attempt to load the files outside of the PAK files if it discovers matching entries, but if it does, it will invalidate these entries in the PAK file so they can't be found.
The mod files are then copied to the game directory.
Similar to installing mods, uninstalling mods will automatically erase mod files copied over and revalidate entries in the PAK files using cached information about the PAK files (or restore backups of original files).
